TBH I do really love Jeff/Annie as it has happened in the actual show. I think it's honestly been handled almost perfectly and while this season has felt off, I don't think it has anything to do with a lack of J/A. So much as it has to do with a lack of Jeff/PEOPLE HE LOVES.
Also if we're talking about important relationships that are a staple of Community as a whole then people need to take into account that there has NOT been a lot of Jeff/Britta-centric plots or Jeff/Abed plots and TO BE 100% HONEST I would put those two relationships as actually the most important or indicative of the show as a whole.
I always get the sense that.. the first people a show centers on inevitably become sort of the crux of the show over all. So I think Jeff-Britta-Abed is a very, very important dynamic that's been 100% absent this season and I think that's... strange for me.
IDK, there are things off with this season, but honestly I just think it boils down to them trying to churn out too many "BIG" plots in the beginning. I don't think there's any one specific element (and certainly not Jeff/Annie or at least not in my opinion) that is what makes this season feel that way.
All big ships turn into Zutara. Haha, that sounds awful, but I do think that the more popular a ship is the more likely that it's going to be the worst part of fandom. Honestly, this has been true for basically every fandom I've been in. Even HA! is a little annoying if you want to do anything but Helga/Arnold. I had the slight Helga/Wolfgang in that one chapter of Trying and I definitely got a message that was like: "I'M ONLY READING THIS FOR H/A YOU BETTER NOT HOOK HER UP WITH WOLFGANG." and like... I don't intend to hook her up with Wolfgang, but I'm also super interested in playing with different relationships (this is obviously part of the reason that I love Community so much - the writers aren't afraid to play with combinations).
What's funny with Jeff/Annie fans are that they started out very much as a crack ship, but the more the community and canon backing grows the larger their entitlement becomes. Last night I treated myself to a mini-marathon of the last 7 episodes from season one. You know, the ones where Jeff and Britta's relationship reaches a peak. There's also the Chicken Fingers episode, where we get to see one of the most meaningful talks between Jeff and Abed "I'll help you connect with people, and you help me do a better job with them" (or something like that).
So much as it has to do with a lack of Jeff/PEOPLE HE LOVES. This is exactly what's been happening. The thing with community is that we got to know Jeff during last season. Most of the B plots were about the other characters interacting with each other, while Jeff had his own personal growth on the A plot. This season has been moe like... shifting the spotlight to the other characters and their interactions, leaving Jeff with nothing to do. Which AGAIN, is confusing, because he IS the MAIN CHARACTER. Also, is it just me, or have most of the characters been kind of bitter lately? * Britta - season premiere, pen episode (she was really angry) * Shirley - Charlie Kauffman episode * Abed - he wasn't angry, but he was an asshole during the Charlie Kauffman episode * Annie - pen episode * Jeff - religion episode * All of them towards Annie during the Space episode I don't really know how to express it, but their characters DO seem to be a bit more stressed than last season...

Lol, I do realize that a lot of Zutara shippers are awesome (same goes for J/A fans), but I have a definite tendency to fixate on the non-awesome parts. And the bigger the fandom the more room for crazy, I think. XD
